Problems after Power Supply went out

I haven't had any problems with my computer and it has been running like a champ. It's about 3 years old and yesterday I was using my computer and both my monitors (dual screen setup) went black but my computer was still running. I could hear the fans working and all the LED lights inside of my computer case were still working, but I could smell that something was burning. I turned off the computer for a couple minutes, then back on. The computer turned on, and my monitors stayed black. The smoke smell got stronger, so I ended up replacing my power supply and my computer works again. . . kinda.
It took maybe 10-15mins for my computer to boot up, then when it booted up, I reset it to see if it would re-load any faster and my monitors stayed black and still no picture. I turned off the PC and turned it back on, and after about 10 mins of loading, it worked fine.

Windows 7 home premium 64-bit
AMD Athlon II X4 640 Processor quadcore 3.0 GHz
4gb ram
NVIDIA GTX 550 Ti graphics card
ASUS M4A785TD-V EVO AM3 Motherboard
24" Asus Monitor and 27" Asus Monitor

Any thoughts on what the problem could be?
